I was downloading all the files in one of my Piwigo's aiming to start a project to resize and enhance the quality of many of the images in each album, ... and realized this is not going to be very easy.

While having a very logical and comprehensive structure in my gallery setup:

So I wonder, how do you get around that, correctly identifying the folders as they are named in the Piwigo setup?

Don't see how any of those are relevant, from the description.

What I am trying to replicate in the backup is also the folder structure... a backup (via FTP in this case) of the images only goes so far if you do not have where they were located, then you have to add additional work making sure each image ends up in the correct album and that is very tedious and most likely an occasional failure since several are in more than one album.

Albums in Piwigo are "virtual": if you upload all your photos, they go into that physical folder structure (under "uploads") organized by year/month/day you uploaded them.

I don't like that either, which is why I use physical folders (under "galleries") to organize my photos and then use the "Synchronize" option so that my physical folders on disk turn into physical albums in Piwigo. Then my backup structure matches my album structure.

There are extensions to turn physical albums into virtual ones, but not the other way around.

So I guess that is something you would have to consider and setup from start and not 10 years later?

you said your plan was to modify your images ( and then re-upload them surely)
That's what these plugins are for.
Seems relevant to me

if you combine with [extension by mistic100] Batch Downloader
then you can download and update, album by album

Or, if you use smart albums, you can base your album hierarchy entirely on image tags (or dates, or whatever). As long as the originals you keep on your machine are correctly tagged, they will be organized automatically the moment they are uploaded. You never need to do it manually again. Smart albums are my preferred method for album organisation.
