I would like to customize the categories template thumbnails layout, but I did not find this code in **.tpl, can you tell me where it is?

Do you mean categories in menubar?
This is coded in php file in 2.0.x version, but it's coded in tpl file in 2.1.0 version (published in next few days)

If you are looking for main tpl file for categories, it's mainpage_categories.tpl

mainpage_categories.tpl only displayed Home page layout ,I want to change Subdirectory(categories) template,For example this page

Make a copy of thumbnails.tpl in template-extension
Update it as you like
Active your .tpl through Admin > Configuration > Templates
